Naoto is the main rival in Digimon Universe Appli Monsters.

Naoto is Itsuki/Kazuki's childhood best friend and rival. He is very overprotective with Mio. His favourite food is pudding. After a traumatic incident in the past where he couldn't protect Mio, he grew cynical and rejected all bonds, believing he had to become strong enough to never need anyone else.

In the past, Naoto was the closest friend of Kazuki/Itsuki, and spent time playing games together with them. However, by the time of the game, he became averse to connections and shut them off. He also became an Appli Driver with Offmon as his Buddy Appmon, whose power he used to cut off Appli Talk so Kazuki/Itsuki couldn't contact him.
Two months before the start of the game, Kazuki/Itsuki faced Naoto in the Cyber Arena to recover their bond. During the fight, Naoto used Raidramon against Kazuki/Itsuki's DoGatchmon and ultimately lost after DoGatchmon underwent an AppGattai with Timemon to form Globemon, who defeated Raidramon with its Glanz Gazer.
In the present, Kazuki/Itsuki attempted to contact Naoto but couldn't. Mio sent them to look for her brother, as Naoto's personality had undergone a dramatic shift and she believed only his old best friend could understand why. However, when they confronted Naoto at school, Naoto refused to talk to them, arguing that they had nothing in common as Kazuki/Itsuki couldn't see "them".
After Kazuki/Itsuki became an Appli Driver, they learned from MCmon that Naoto was a champion at the Cyber Arena, and made it their goal to reach his level and fight him to reclaim their connection. At first, when they met once more, Naoto was surprised and annoyed that Kazuki/Itsuki had become an Appli Driver and refused their connection, but took the time to explain how shy and withdrawn Offmon was due to being an Offline Appmon. Later on, after clearing a few quests, they met once more, and Naoto decided to fully sever their connection personally in an Appli Driver battle. During the fight, Naoto used many Appmon either as his main or Applink (Drawmon, Navimon, Hackmon, Auctiomon), ultimately sending Offmon (Applinked with Mailmon) as his trump card after they were all beaten. However, Offmon was similarly defeated. After the fight, Onmon pushed to connect with Offmon which only made him run away in fear, while Kazuki/Itsuki explained their connection to Onmon and defended the importance of being connected. Going even further, they had Onmon forcefully reconnect Naoto's Appli Talk, making it clear they would redo it as many times as needed. While Naoto had only lost because he was merely testing Kazuki/Itsuki, he was nonetheless mad at the situation and ended up leaving alongside Offmon.
Some time later, Kazuki/Itsuki and Naoto met up again at the Cyber Arena for the start of the High-End GP. However, MCmon had left for the gas station, so Kazuki/Itsuki went to get him while Naoto remained in the Cyber Arena to be ready to fight as soon as possible.
While not seen from a while, Kazuki/Itsuki kept learning about Naoto from MCmon as both rivals climbed up the ranks. Naoto beat the High-End GP (B-Rank) as Kazuki/Itsuki fought the D-Rank, and obtained the B-Rank Master Voucher just a bit before Kazuki/Itsuki obtained the D-Rank one. They also talked with Mio about how much he had changed, he was calmer in the past, didn't care about getting stronger, and relied heavily on Kazuki/Itsuki. Mio wondered if his change started when they left town due to their dad's work. It was then when Naoto became twisted and lonely.
As explained by the Mihama Gang to Kazuki/Itsuki, when he challenged Ryouji, Naoto mocked him, saying that sticking with friends was what weaklings did. Ryouji disagreed, however, as friends made up for each other's weaknesses and shared their joy together. His words didn't reach Naoto, however, who believed that weaklings could never beat true strength, no matter how many gathered together. They then fought, with Naoto's way of battling feeling fierce and intense, outpowering Ryouji in a crushing, merciless victory. Naoto then left without even saying goodbye, as if he considered Ryouji beneath him. This went against the Mihama Gang's beliefs, that friends should rely on each other to achieve victory and support each other when in trouble, and Naoto mocked them for it.
Naoto and Kazuki/Itsuki met up again after the latter defeated Ryouji and returned to the Cyber Arena. Both remarked that the other's Buddy Appmon had undergone an AppGattai, becoming Logamon, the logout Appmon, and Logimon, the login Appmon. However, the AppGattai did not change their personalities and Logamon was still as lacking in self-esteem as Offmon. Naoto angrily told Kazuki/Itsuki to do so as they pleased even if that was battling, though Logimon pointed out Naoto looked a little happy, to Naoto's own surprise. Both then left. However, he didn't go far, as he waited for Kazuki/Itsuki outside of the Cyber Arena. After Kazuki/Itsuki beat the High-End GP (C-Rank) and left, Naoto intercepted him and asked him if he truly intended to continue doing Appmon battles. Kazuki/Itsuki reaffirmed their decision to catch up to and fight Naoto, who once again stated he did not share their feelings. This angered Kazuki/Itsuki who wondered why they couldn't just hang out together like the old times. Naoto pointed out Kazuki/Itsuki always wanted to be together with him, which made him unable to do anything alone. Unlike Kazuki/Itsuki though, he had changed, and now relied only on his own power. He rejected connections and embraced the power to change his own fate. Kazuki/Itsuki, however, believed that people and Appmon were all connected and helped one another, just like Naoto did in the past. Naoto refused that and wanted to prove he could do anything with only his own power. Mio and Yukari then showed up, the former screaming at her older brother that he was wrong and had never been alone, with her, Kazuki/Itsuki, and his Appmon by his side. Naoto was shocked Mio knew about Appmon and blamed Kazuki/Itsuki for telling her, though Yukari confessed she had done it. Regardless, Naoto was still angry at Kazuki/Itsuki for getting Mio into Appmon battles as she couldn't see Appmon, so she might end up in any kind of danger. Mio believed all Appmon were good and she had already befriended some of them, but Naoto ordered her to stay away from Appmon as they were dangerous. Both siblings screamed at each other and Naoto left.
Naoto and Logamon quickly rejoined Kazuki/Itsuki, now alongside Makoto, in the Cyber Arena, to ask Kazuki/Itsuki where Mio went. Kazuki/Itsuki explained she was looking for him but had evidently failed to find him and Naoto mentioned that that meant the "talk" was true, but refused to explain further and left with Logamon. What Naoto hid from Kazuki/Itsuki was that Mio had been kidnapped, and the kidnapper soon after contacted Kazuki/Itsuki as well.
Naoto and Kazuki/Itsuki, with their respective Buddy Appmon, met at the solar power plant while following the kidnapper, Jammingmon's instructions. Naoto immediately challenged Kazuki/Itsuki to a battle. Logimon complained about how Naoto had said he'd never do that, but Kazuki/Itsuki stopped him, as he believed Naoto must have a reason for his sudden change. For the battle, Naoto uses Weatherdramon + Timemon then Timemon + Weatherdramon as his Appmon. After they both fell, Naoto complained about how Kazuki/Itsuki was still an eyesore while secretly wondering if them fighting was the kidnapper's goal. He then sent Logamon, Applinked with Weatherdramon, as his last Appmon. He also uses Tarotmon, Docmon, Gossipmon, Raidramon, and Sakusimon for Appli Skills.
Naoto was left surprised at his loss, and for Kazuki/Itsuki, it was their hardest battle so far, harder than they imagined an Appmon battle could be. Both were left so tired they couldn't move at all. Logamon apologised to Naoto for losing. Jammingmon then showed up, just as surprised at how incredible their battle was and at how both of them ended up down. Kazuki/Itsuki and Naoto then spoke in perfect unison, exclaiming Jammingmon wouldn't get away with this. Jammingmon was shocked at how they suddenly had energy again and both confessed they were faking it, having fully realized something was wrong in how they were made to fight each other. They both complained about how poor the other's acting was and both of their Appmon were glad their partners were fine. Naoto then rushed towards Jammingmon, only to stop after Jammingmon threatened that he'd never see Mio again. Jammingmon explained he tricked Mio to use her to manipulate Kazuki/Itsuki and Naoto by using a fake treasure app campaign with an Appli Drive as its prize. While tricking her was easy, guiding her was not, hence why Jammingmon had to buy time. This angered Kazuki/Itsuki and Naoto even further. After Naoto asked where Mio was, Jammingmon said she was in his hideout in a nearby town, with lots of TVs but no way to contact anyone. Naoto told Jammingmon to make good on his promise and return Mio after he battled Kazuki/Itsuki, but Jammingmon refused as Naoto didn't battle seriously. He then left. With Jammingmon out of the way, Naoto pointed out that Jammingmon's hideout might be a store that sells TVs. Kazuki/Itsuki realized this lined up with the store in Nikotamagawa where Jammingmon first caused trouble. Naoto and Logamon prepared to leave, with Logamon disappearing, but Kazuki/Itsuki stopped Naoto and asked him not to try to solve everything alone. Naoto refused but Kazuki/Itsuki remarked they could protect Mio together. Naoto told them to do what they wanted and left.
They met again at the TV store in Nikotamagawa. While Kazuki/Itsuki thought Naoto waited for them, he corrected them and explained he was waiting because the store was closed due to Jammingmon. While both of them knew this was a trap, Naoto intended to go in anyways. Kazuki/Itsuki got him to wait until they were ready and went in themself first, only to find themselves trapped inside the store. To everyone's surprise, Logamon went in alongside Kazuki/Itsuki and ended up trapped with them too, while Logimon stayed behind with Naoto. Naoto shouted at Logamon to do something to save Mio, and after briefly panicking, Logamon realized he could bring down the store's system, then Logimon could reconnect it, which may cause the door to open. The plan succeeded and the four joined up again inside the store. Kazuki/Itsuki greatly praised Logamon but Naoto was far colder, treating it as something easy for Logamon. They both then tried to go deeper into the store, only to find out that the elevator wasn't working. Naoto knew an Appmon was behind it and got Kazuki/Itsuki to search for clues alongside him. Said clues came in the form of a laptop with a message telling them not to proceed any further and an AR Dungeon, which Kazuki/Itsuki investigated while Naoto searched the store. After stopping Recomon in said AR Dungeon, the elevator reactivated and Kazuki/Itsuki told Naoto where Mio was, having learned it from Recomon. With that knowledge, Naoto headed first to the second floor.
There, Naoto and Logamon got to the sound room where Mio was trapped, with Kazuki/Itsuki and Logimon soon joining them. Mio explained she couldn't get out nor contact anyone and thanked them for coming. Naoto intended to open the door but Jammingmon refused to allow it. While Naoto screamed at Jammingmon, Mio got confused because she couldn't see him as he wasn't Appliarised. Kazuki/Itsuki told Mio the bad Appmon that kidnapped her was right beside her, though Jammingmon disliked being called bad and Mio still believed he'd give her an Appli Drive. Kazuki/Itsuki explained that wasn't true and Jammingmon mocked humans for being so easily deceived, angering Kazuki/Itsuki and Naoto. Jammingmon didn't stop there, however, and decided to insult Naoto personally, calling him irresponsible for making Mio worry and want an Appli Drive. Naoto intended to fight Jammingmon for hurting Mio but he refused to fight and sent out a jamming signal to Kazuki/Itsuki and Naoto's Appli Drives so they couldn't battle. Jammingmon then revealed his plan, which he thought about from observing Mio: he'd share Appli Drives with other humans that didn't know about Appmon and wanted to do bad things so they'd cause total chaos. Mio didn't want this to happen as that'd turn Appmon into tools of evil and would make even good Appli Drivers and Appmon be seen as villains. Mio's feelings got to Tutomon, who messaged both Mio and Kazuki/Itsuki with a tutorial to handle the situation, explaining Logimon should go online to summon Recomon. He then contacted Naoto, telling him to cut the power off with Logamon once Recomon arrived so Jammingmon couldn't escape. Recomon, who then arrived, also received a message from Tutomon, in this case guiding him to broadcast Jammingmon's jamming signal at full power. Jammingmon realized it was the jamming system he had Recomon record to stop the elevator and panicked at it but Recomon went ahead with it as revenge for Jammingmon's deceit. The jamming signal forced Jammingmon to drop his cyan Appli Drive, which Tutomon then had Mio take. Through it, Tutomon Appliarised, declaring the tutorial to make Mio an Appli Driver complete. Tutomon then introduced himself, explaining he had been watching Mio from her smartphone all along, with Mio's trust in Appmon and honest heart moving his soul, so he wanted to become her Buddy Appmon. Recomon was mad because he wanted that position. Jammingmon complained that Tutomon stole his Appli Drive while Tutomon threatened to make Jammingmon pay for his misdeeds and explained his jamming signal had been neutralized by Recomon's own, allowing Kazuki/Itsuki and Naoto to battle him. However, Tutomon stopped Naoto as Logamon had to keep their place offline so Jammingmon couldn't escape, while Mio had no experience as an Appli Driver and wasn't ready to face Jammingmon, so Kazuki/Itsuki had to do it.
After being defeated, Jammingmon gave up and begged for forgiveness, but Naoto had no intentions of giving it. Logamon took that as an order to release the offline lock, which let Jammingmon escape, who promised only to bother Kazuki/Itsuki from now on. Logamon apologised but Naoto didn't care as Mio was safe. Meanwhile, Mio played with Tutomon and Recomon. Naoto was happy Mio had become an Appli Driver, though as usual, he refused to admit it, as he had tried hard to stop both Kazuki/Itsuki and Mio from becoming Appi Drivers. Regardless, he ordered Mio to avoid Appmon battles and focus on playing quietly with her Appmon, then left with Logamon.
At some point, Naoto defeated Kagefumi, netting him the A-Rank and intensifying the bullying Kagefumi received. After Kazuki/Itsuki also defeated Kagefumi, Naoto waited outside Kagefumi's house and saw them with their newly-evolved Bootmon. Logamon was worried about Kazuki/Itsuki and Bootmon growing even stronger but Naoto merely resolved to rise even higher in response.
After Ouji explained to Kazuki/Itsuki in the Cyber Arena what Chaos AR-Fields were, Naoto and the newly-evolved Shutmon joined them. Once again, after Bootmon pointed out both of them had undergone another AppGattai, Shutmon apologised for looking like he had copied him. Naoto brushed that aside and instead blamed Ouji for the appearance of the Chaos AR-Field as a way to escape from battling him. Ouji found that proposal bold and argued that, if that was the case, then Kazuki/Itsuki and Naoto should stop the Chaos AR-Field themselves, whose source was probably in the school, and then he'd battle Naoto if he got the voucher. Naoto asked Ouji why he didn't solve it himself but Ouji argued he had other things to do and Kazuki/Itsuki and Naoto together should be enough anyways. Kazuki/Itsuki was fine with that plan but Naoto refused to cooperate with anyone, especially them. Kazuki/Itsuki called him out on their previous cooperation to save Mio but Naoto argued that was exactly why he had to do it himself this time. Naoto and Shutmon then left.
Kazuki/Itsuki and Bootmon reunited with Naoto and Shutmon very early inside the school, which made Kazuki/Itsuki think Naoto had waited for them after all, but Naoto merely asked them why they went there. However, Naoto took Kazuki/Itsuki's answer poorly as he had already decided to do it on his own then left with Shutmon.
Naoto arrived to Jammingmon first at the end of the Chaos Gate AR Dungeon, which was not what Jammingmon intended. Kazuki/Itsuki quickly joined them and Jammingmon explained to them that this was a trap, something Kazuki/Itsuki already knew and Naoto found obvious as well. Jammingmon then called for Gengomon then proclaimed they'd AppGattai, despite not having Buddies to do so. Jammingmon explained that, with the Chaos Gate, Appmon could AppGattai using a human's Appli Drive and proved it by hijacking Kazuki/Itsuki's Appli Drive and becoming Roamon. While at first he still talked like Jammingmon, he quickly corrected himself and dropped the "jammi" for "roa" while proclaiming it worked exactly as he was told. He refused to clarify it any further and attacked the Appli Drivers, forcing them all the way out of the school.
Yukari and Mio joined Kazuki/Itsuki on the school's roof's AR-Field after they defeated Roamon, confirming the Chaos AR-Field had disappeared and the Cyber Arena was back to normal. Naoto joined them soon after, explaining he had been blown quite far away so the Chaos Gate AR Dungeon was already gone by the time he came back, and was in disbelief about Kazuki/Itsuki solving the situation by themselves. Kazuki/Itsuki explained they didn't solve it alone because Bootmon and the other Appmon were there with them, and Naoto was with them too. While Mio found this amazing, Naoto got angry because he didn't and couldn't do anything. He then ran away in rage, leaving Kazuki/Itsuki and Mio behind thinking about him, and creating a huge gap between their hearts.
After Kazuki/Itsuki cleared the High-End GP (A-Rank) tournament, Naoto entered the Cyber Arena and challenged Makoto, who accepted his challenge. MCmon was left wounded that his hype was deflated, but nonetheless knew he had to prioritize Naoto's challenge. Naoto said that Makoto would just be another stepping stone for him to become stronger like all the rest he had defeated until that point, while Makoto calmly stated he was merely fulfilling his role as a Rank Master.
During the fight, Makoto's Beautymon faced off against Naoto's Shutmon. Makoto had higher Battery than Naoto but Beautymon had taken more damage than Shutmon. Makoto used Cometmon's "Astrology" Appli Skill, dealing good damage to Shutmon. Both Bootmon and Kazuki/Itsuki were impressed by Makoto, who had held the advantage against Naoto the whole fight. Naoto countered with Shutmon's "Forced Termination" Appli Skill, which dealt damage to Beautymon while filling his third Signature Skill gauge and giving him the last Attribute he hadn't used yet, Tool, though it also dealt Shutmon some recoil damage. Afterwards, Naoto pointed out that he expected more of a challenge from the A-Rank Master and was disappointed by him, then defeated Makoto with Shutmon's Luna Impulse. Kazuki/Itsuki was left wondering if Naoto took Makoto's attacks on purpouse and how easily Makoto lost. Naoto, who could now challenge the Champion, pointed out it was the natural result as he couldn't lose to someone who stopped aiming for the top, then left.
When a red symbol Appmon spawned from the Yongendori Chaos Gate and attacked Mio, Naoto and Shutmon arrived and protected her. Afterwards, Naoto was greatly angered with Kazuki/Itsuki for, in his eyes, putting Mio in serious danger, so she had to point out she wanted to help. This calmed him down somewhat, though he still stated he couldn't leave protecting Mio to Kazuki/Itsuki so he'd take care of her while they deactivated the Chaos Gate. Naoto allowed Kagefumi to go too but he decided to stay behind as he was worried about Mio with Naoto alone protecting her. Naoto was pleasantly surprised at Kagefumi speaking his mind and told him to do as he wished. Regardless, Kagefumi felt uneasy being with Naoto, who made his life hell, but accepted it as part of life and better than being a shut-in. After Kazuki/Itsuki deactivated it, Kagefumi praised them while Mio and Naoto were glad it was stopped. Kazuki/Itsuki was left thinking about the three password pieces they had found in the Chaos Gates: "0UJ", but rejected telling Mio about it.
When Kazuki/Itsuki left the Cyber Arena to investigate the newly-reappeared Chaos AR-Field on Hifumigaoka, Naoto and Shutmon appeared in his way. Kazuki/Itsuki passed on to him MCmon's advice about the school roof. Naoto told them he sent Mio to a safe place to be protected by others and that she also wanted them to deactivate the Chaos AR-Field. However, Naoto still refused to cooperate with Kazuki/Itsuki and proclaimed he'd do so alone, then left with Shutmon. Kazuki/Itsuki found them again at the rooftop, looking at a laptop with an AR Dungeon. Naoto cryptically stated the culprit was "him", the owner of the laptop, then said he'd go on alone but wouldn't stop Kazuki/Itsuki from following him. He then pointed out Kazuki/Itsuki should've already realized the mastermind behind the events and he'd be the one to stop "him" then entered the AR Dungeon. The laptop had the Teito Security logo, making it clear that Kazuki/Itsuki and Naoto both had the same suspicions about Ouji.
After Kazuki/Itsuki found Ouji and Kayo at the end of the AR Dungeon, Naoto joined them, with Bootmon and Shutmon spawning in. Unlike with Kazuki/Itsuki, Ouji was not pleased by his presence. However, Naoto didn't care about Chaos Gates or ruling the world, and he was fine with Ouji doing it, so long as he first fought him as the Champion. Ouji was confused as to why Naoto was there but for Kazuki/Itsuki it was just natural they came to deactivate the Chaos Gate together, as they were best friends. This shattered Ouji's view of Kazuki/Itsuki, as he thought they'd understand and support him and couldn't accept the two of them being so close. He then asked Kayo to fight Naoto, knowing fully well she couldn't win but she could at least buy time while he defeated Kazuki/Itsuki. However, Kayo intended to defeat Naoto, while Naoto only wanted to fight Ouji. As Kayo blocked Naoto, Ouji explained to Kazuki/Itsuki that he had been interested in them all along because he thought they had the skill and ability to be his partner, only to now find it a mistake, and he proclaimed he'd protect the world.
After both battles were over, with Kazuki/Itsuki and Naoto winning, the former asked Ouji what he meant by "protecting the world" if he was taking over the world with the Chaos Gates. Ouji explained that "someone" had done what he said he would, using Hifumigaoka and its surroundings as an experiment. Said "someone" had been in hiding while controlling Jammingmon and Virusmon, and also controlled the placement of Chaos Gates via Appli Talk, even using Kayo, who didn't realize Ouji was aware of her involvement. Ouji told her he had been monitoring her Appli Talk logs while Kayo said she did it because she thought it'd be useful for him. Ouji was fine with that as he had used it to his advantage. He then explained the "0UJ1" passwords and the Chaos Gate on the school rooftop were meant to lead Kazuki/Itsuki to him while also taking advantage of "their" actions, though Ouji had miscalculated about Kazuki/Itsuki's bond with Naoto. Kazuki/Itsuki didn't understand what was strange about best friends working together. Naoto decided to let the "best friends" comment slide and instead questioned Naoto on him rejecting them working together. Ouji was fine with them being best friends but didn't think that was their bond, and instead thought they had teamed up, then told them not to use Chaos Gates to take over the world, confusing both of them as neither intended to do so. Ouji then revealed the mastermind behind this incident was Naoto's Buddy Appmon, Shutmon. Shutmon admitted this but explained he did it to grant Naoto's wish, so he could become strong enough to not depend on anyone, even if it meant reshaping the world. Shutmon then told Kazuki/Itsuki that Naoto had felt he had to become strong enough without relying on them for a long time, and it was at that time that he met Offmon, the offline game app's Appmon, who cut him from his family and friends to answer his wish, and he thought he had succeded until Onmon, now Bootmon, showed up. Bootmon had merely done the same as Shutmon - answer Kazuki/Itsuki's feelings and restore their connection with Naoto, which he then maintained. For Shutmon, though, that only meant Kazuki/Itsuki stirred Naoto's heart, so he tried to pull them apart in every way possible, which Ouji realized meant him stirring trouble for Kazuki/Itsuki, only for them to keep returning to Naoto, again and again, shaking Naoto's heart even more which would eventually return him to being weak, hence why Shutmon decided to recreate the world into one without Kazuki/Itsuki in it. Naoto cried out that he didn't want that, but for Shutmon that was only proof of how weak his heart had gotten and proclaimed they had to become stronger, and to do so, would accept Bootmon's "accursed" power. Shutmon then hijacked Naoto's Appli Drive using the Chaos AR-Field, forcing Bootmon into an AppGattai and becoming Rebootmon. As that was an AppGattai of two Ultimate Grade Appmon, Ouji knew that meant they had become a God Grade. Rebootmon proclaimed Kazuki/Itsuki's Buddy Appmon was gone then told Naoto to cast Kazuki/Itsuki aside and grow stronger, then remake the world into one just for them. Mio then called, screaming that she knew Naoto since far before Rebootmon did and wouldn't let him make a world for only them. Alongside her were the Rank Masters Yukari, Makoto and Kagefumi. Ouji also proclaimed they would protect the world, even against a God Appmon. Rebootmon explained that, as the fusion of Shutmon and Bootmon, he possessed both the ability to cut Appmon off and steal their power. With that, he took everyone's Appmon, and cut the connection with Mio and the rest. He then once again beckoned Naoto to go with him to a world without Kazuki/Itsuki where they wouldn't need to rely on anyone. Naoto agreed but with one condition: return all of Kazuki/Itsuki's Appmon, as if he had to not rely on Kazuki/Itsuki, then Rebootmon couldn't rely on their Appmon either. Rebootmon agreed and released them, including Bootmon, which to Ouji's surprise didn't make him revert, thanks to his ability to reboot and restore which instantly regenerated Bootmon's part, making him unneeded. Naoto told Kazuki/Itsuki this was his problem to solve then left with Rebootmon to go into the system.
At the deepest part of the system, Rebootmon asked Naoto why he defied him. Naoto answered that Rebootmon didn't understand anything. He remembered how, when Mio nearly drowned, he was the only one there and couldn't do anything, which made him realize that, whenever he was in trouble, Kazuki/Itsuki always helped. That's what made him want to become strong enough to save Mio without their help, and in turn that made him avoid them out of fear of returning to his weak old self. However, he didn't wish for a world without Kazuki/Itsuki and the rest in it, and Rebootmon had mistaken his intentions. Naoto then told Rebootmon he still had time to stop. Jammingmon then showed up, alongside the Three Evil Mons; and manipulated Rebootmon by telling him he wasn't wrong and Naoto would understand if he became stronger. While Naoto tried to stop him, Rebootmon fully believed him and absorbed the Three Evil Mons. Jammingmon then left to get more "food" for Rebootmon. Naoto wondered if he truly couldn't do anything to stop his Buddy Appmon. Kazuki/Itsuki then showed up, having heard everything. Both Kazuki/Itsuki and Naoto apologized to each other, and the latter asked the former to stop Rebootmon. Rebootmon, from his part, was sure he hadn't commited any mistakes, Naoto had, and it was Kazuki/Itsuki's fault. Bootmon joined them and promised to protect Kazuki/Itsuki, who themself promised to stop Rebootmon.
Far from giving up after the fight, Rebootmon attempted a reboot to obtain more power for Naoto's sake. Naoto realized that Rebootmon had gone that far from his sake and asked him to stop. He also realized that he only ever thought about becoming stronger individually, which led to him not noticing his Buddy Appmon becoming twisted. Offmon's voice from inside Rebootmon then asked them to defeat him. Rebootmon briefly returned to Shutmon before becoming Rebootmon once more, as Shutmon confessed he couldn't stop, even though he made Naoto suffer and would end up hurting him too, so the only choice was for Kazuki/Itsuki to shut Rebootmon down so he couldn't reboot anymore, even if it meant Shutmon would disappear. Meanwhile, Rebootmon's reboot ability kept healing his injuries and Bootmon knew they had to finish him or they'd lose. While Kazuki/Itsuki accepted Bootmon and Shutmon's resolve, Naoto rejected it and refused to let Shutmon be erased. He asked Shutmon to get out of Rebootmon alongside all the absorbed Appmon, and he'd be sure to grab his hand. Shutmon managed to separate himself from Rebootmon and apologized deeply to Naoto, who asked him not to show such a pitiful expression, as he was his Buddy Appmon. Through Appli Talk, Ouji then confirmed that all of their Appmon had returned.
Rebootmon still craved more power. Jammingmon reappeared with more prey for him: two Virusmon and an infected Tapmon and Swipemon, which Rebootmon swiftly absorbed. To Jammingmon's surprise though, Rebootmon didn't stop there and absorbed him too. Now freed from his original self and infected with the virus, Rebootmon intended to kill all of humanity other than Naoto, which he saw as unneccesary. To do so, he caused the Chaos AR-Field to spread even further, to the point that it affected the Real World. Normal humans were forced into the Chaos AR-Field and the Real World was corrupted, and in both cases, infected Appmon manifested and attacked people. Ouji told Kazuki/Itsuki they'd try to hold them back, alongside the Appli Drivers around the world, but the only way to truly stop it would be to defeat Rebootmon. Kazuki/Itsuki intended to try but Naoto couldn't as Shutmon was too weakened to fight. Kazuki/Itsuki thought the situation was impossible but knew he could rely on Bootmon and they could overcome anything together.
Even defeating Rebootmon wasn't enough however, as he started rebooting once more. Shutmon said that they needed to become a God Appmon to stop one. Bootmon was glad Shutmon was finally willing to connect with him and both were fine with becoming one if it was to help their Buddies. Kazuki/Itsuki then had them AppGattai into Rebootmon once more, who promised they'd protect Kazuki/Itsuki and Naoto. Both Rebootmon then clashed against each other. Their intense fight pushed Kazuki/Itsuki and Naoto back to the Real World and removed the Chaos Gate. Ouji asked them if that meant Rebootmon was defeated and they tried to explain the situation as much as they understood it. Rebootmon then called Kazuki/Itsuki, who confirmed the virus-infected Rebootmon was defeated, though the Chaos AR-Field was still active and the virus-infected Appmon rampage was still ongoing, as Kayo confirmed. Ouji stated it was because the deepest parts of the system had been corrupted by the Chaos Gate and the infected Rebootmon spread the virus worldwide. Rebootmon could undo it with their powers of regeneration and rebooting though, returning the system to the state before it was corrupted. While Mio thought that was amazing, Ouji pointed out that the system contined the Artificial Intelligence of all the Appmon in the area, so resetting it could mean their Appmon would disappear, Rebootmon included. Oujamon stated the Buddy Appmon were aware of the risk, however, and chose to entrust everything to Rebootmon. Mio begged Rebootmon not to do it as Tutomon may disappear, but Tutomon found the request too heartbreaking, as this was something they were all prepared for. Mio cried out they finally got to meet and be together. Rebootmon asked Kazuki/Itsuki to give them the signal to reboot. Kazuki/Itsuki reminded them they said they'd always be together, and Rebootmon confirmed it, as their souls would always remain by Kazuki/Itsuki's and Naoto's side. With that acknowledged, Kazuki/Itsuki gave the order. Rebootmon thanked Kazuki/Itsuki and Naoto and told them they were glad to have met them.
The reboot succeeded, vanishing the Chaos AR-Field and the infected Appmon, alongside the Buddy Appmon. Yukari tried to comfort Mio only to break down into tears herself. Makoto couldn't believe that Yadomon would disappear just when he decided to stay an Appli Driver. Kayo tried to get everyone to cheer up as the system and the world had been saved, and their Buddies would be sad too if they were. Naoto blamed himself for everything and said he intended to make up for it. Kazuki/Itsuki took responsibility too. However, the Buddy Appmon then returned, with Bootmon and Shutmon separated. The credits then roll.
After the credits rolled, MCmon called Kazuki/Itsuki and Naoto and had them come to the Cyber Arena. There, he explained that Ouji would step down as the Champion, leaving the position vacant and lots of challengers for it. MCmon revealed the new Champion would be decided in a new stage: the High-End GP (EX). Kazuki/Itsuki was excited for it and was sure Naoto would join too. Naoto explained that, after all that happened, he considered quitting being an Appli Driver but Mio got mad at him as that'd mean severing the bond with Shutmon that he worked so hard to build, so he'd join the competition as a way to earn everyone's recognition. For Kazuki/Itsuki, however, their goal had always been the same: to battle together with Naoto, which Bootmon agreed with. Shutmon then joined them and proclaimed Naoto wouldn't lose, before being overcome by his shyness and apologizing for butting in. Naoto corrected him, however, stating that they wouldn't lose, as he had now learned that Appmon weren't tools and the power of bonds, and he wouldn't lose in either battles or bonds to Kazuki/Itsuki. Both promised to meet in the finals. MCmon asked them if they were ready and told them to win the High-End GP (S-Rank) to enter the EX series.
After Kazuki/Itsuki defeated Mio in the High-End GP (EX1), Naoto warned Mio not to get cocky since she kept getting into trouble and shouldn't have become an Appli Driver in the first place. This annoyed Mio, who threatened to become Kazuki/Itsuki's little sister instead, which left Naoto fully silent. He then angrily told Kazuki/Itsuki he'd be waiting in the finals. However, talking in private to Kazuki/Itsuki, Naoto acknowledged Mio as a genuine rival.
