After clearing the "Save the Neighbour" quest, the game briefly flashes to an infected Protecmon ranting about deleting all harmful apps, while his partner Pipomon begs him to stop.

When Yukari left for her classroom to look for her Appli Drive, an emergency shutter came down, separating Yukari and Mio from Kazuki/Itsuki and Onmon. Kazuki/Itsuki thought an Appmon was behind it and Yukari thought it may be related to the earlier doors incident, confusing Mio. Protecmon then exclaimed that he was quarantining harmful apps to purge them.

After many trials, Kazuki/Itsuki and Logimon reached Protecmon on the roof. Protecmon, in his infection-driven madness, saw everyone else as infected apps that threatened the school he protected, so he wanted to delete them all. Defeating Protecmon returned him to normal. While Protecmon was regretful for his actions, Kazuki/Itsuki told him that wasn't his fault but the virus', then asked him to bring the school back to normal. After he did so, he wondered where his partner, Pipomon, was, so Kazuki/Itsuki told him to go to the staff room. This clears the quest "School Security Investigation".

Kazuki/Itsuki met up with Protecmon again later on while looking for Mio. However, Protecmon hadn't seen her, despite Mio looking for both him and Pipomon. Protecmon then realized that Pipomon had sounded an alarm for a girl lost in the school's AR Dungeon, then sent Kazuki/Itsuki to look for Pipomon on the second floor for further details. While this girl turned out to be Kayo, Protecmon nonetheless ended up being found by Mio, who went to talk to him after Kazuki/Itsuki left in search for her.

After Jammingmon activated the Chaos AR-Field at full power, he also used his jamming waves on Protecmon to force all the school shutters down. After Kazuki/Itsuki got kicked out of the school by Roamon, Protecmon recovered then used its Protect Control to open all the shutters. He also asked them to take care of Jammingmon, who Bootmon explained was now Roamon, which Protecmon knew as the voice changing app and told them to be careful of his sonic attacks, which Kazuki/Itsuki had already been blown out of the school by.

Another Protecmon in Mt. Yongen got mad at Kazuki/Itsuki after they broke through its security to help a businessman do his job. After learning they did that because the businessman forgot the password, it thanked Kazuki/Itsuki and gave them a reward for their efforts (a variable amount of System Patches depending on what level of security Kazuki/Itsuki decided to break through, with 60 for the hard level) then asks them to help him again. Afterwards, Kazuki/Itsuki can repeat it once a day for the same rewards.
