Rebootmon is the evolved form of Itsuki/Kazuki's Bootmon and Naoto's Shutmon. Rebootmon borns from the twisted desire of Shutmon to restart the World and become the strongest Appmon worthy for their human partner, resulting in an infected version of themselves that eventually the actual Rebootmon puts an end to.

Bootmon is forcibly merged with Shutmon and becomes Rebootmon. Rebootmon tells Itsuki/Kazuki that Bootmon no longer exists. They then deletes the Itsuki/Kazuki's friends' Buddy Appmon. Naoto, who is determined to sacrifice himself to protect everyone, joins them, but tells them to restore everyone's Buddies in return, including Bootmon. Rebootmon does so, allowing Bootmon and Rebootmon to exist at the same time. Itsuki/Kazuki and the others believed that since one of their components had disappeared from Rebootmon, they would be separated, but since Rebootmon is a rebooting Appmon, it restarts its own body in order to restore the missing part from Bootmon.

Later on, after Itsuki/Kazuki defeats Rebootmon, Naoto manages to reach Shutmon inside Rebootmon. Shutmon's original right mind inside Rebootmon then apologizes to Naoto, and asks him to get rid of Rebootmon for good. In response, Naoto encourages him to come out of there quickly and Shutmon uses Rebootmon's powers to restore his own existence, allowing Rebootmon and Shutmon to also exist simultaneously. Rebootmon is still able to restore its own body all over again, and becomes a zombie version of themselves, repeating to Naoto that he should become stronger.

Rebootmon then absorbs Jammingmon and his virus-infected lackeys and becomes infected themselves. As a result, both worlds begin to collapse under their influence. Rebootmon then attacks Itsuki/Kazuki, Naoto, Bootmon, and Shutmon. Bootmon and Shutmon manage to hold him off, but are unable to defeat a God Appmon. They app fuse into another Rebootmon, who defeats the virus-infected Rebootmon.

Through the Appli Drive, Rebootmon tells Itsuki/Kazuki that the leftover influence of the already defeated infected Rebootmon is so great that it'll have to use its reboot power to turn the worlds back to normal again.
