The combination of the sword and cannon arms is an homage to Omegamon, as are Rebootmon’s name and nature as the God of Revolution, both of which implies the same cycle of endings and beginnings presented through the "I am the Alpha and Omega" biblical expression (as in, the same etymology used for Alphamon and Omegamon). Rebootmon is considered a God born by apotheosis. Unlike Deusmon, he represents the more functional, neutral and law-giving side of Zeus, acting as the force that maintains the digital cosmos and reboots the system when balance collapses.

Bootmon is forcibly merged with Shutmon and becomes Rebootmon. Rebootmon tells Itsuki/Kazuki that Bootmon no longer exists. It then deletes the Buddy Appmon of Itsuki/Kazuki's friends. Naoto, determined to sacrifice himself to protect everyone, joins them, but asks Rebootmon to restore everyone's Buddies in return, including Bootmon. Rebootmon complies, allowing Bootmon and Rebootmon to coexist at the same time. Itsuki/Kazuki and the others believe that Rebootmon would split apart after losing one of its components, but because Rebootmon is a rebooting Appmon, it reconstructs its own body to restore the missing part taken from Bootmon.

Later, after Itsuki/Kazuki defeats Rebootmon, Naoto manages to reach Shutmon within Rebootmon. Shutmon's original consciousness apologizes to Naoto and asks him to destroy Rebootmon for good. In response, Naoto encourages Shutmon to escape, and Shutmon uses Rebootmon's powers to restore its own existence, allowing Rebootmon and Shutmon to coexist as well. Rebootmon is still capable of regenerating its body repeatedly, eventually becoming a zombie-like version of itself while repeatedly telling Naoto to become stronger.

Rebootmon later absorbs Jammingmon and its virus-infected followers, becoming infected as well. As a result, both worlds begin to collapse under its influence. Rebootmon attacks Itsuki/Kazuki, Naoto, Bootmon, and Shutmon. Although Bootmon and Shutmon manage to hold it back, they are unable to defeat a God Appmon. They App Fuse into another Rebootmon, which defeats the virus-infected Rebootmon.

Through the Appli Drive, Rebootmon tells Itsuki/Kazuki that the lingering influence of the defeated infected Rebootmon is still too great, and that it must use its reboot powers to restore both worlds to normal.
