Apocalymon is the final enemy the Chosen Children fight. It almost win the battle by deleting all the kids with their Digimon partner, but they can come back to normal and defeat Apocalymon. Its last attempt was to self-destruct itself, taking the children and the worlds with him in one big big bang, but was prevented and erased by the power of the sacred Digivices.

Apocalymon was the true root of all evil, the one responsible for the darkness that corrupted the world and who gave the Dark Masters their power. As a mass of regrets, they refer to themselves in plural at all times.

After defeating Piemon in Episode 61, "The Clown from Hell, Piemon", the Chosen Children were surprised that the Digital World had not returned to normal despite all Dark Masters being dead. Gennai sent Izumi Koshiro an e-mail to tell him their true enemy wasn't the Dark Masters but an existence neglected by the world who allowed the Dark Masters to gain their power. The Chosen Children were then sucked into Subspace, where Gennai contacted them through Koshiro's computer in Episode 62, "The Final Dark Digimon". He explained the Chosen Children had not defeated the root of all evil, and recited them inscriptions found in the Ancient Dino Ruins: something had appeared behind the "Wall of Fire" a long time ago. Its existence distorted space-time and brought a crisis to the world and the power of Digimon was not enough to stop it until a group of Chosen Children from the Real World destroyed it. The inscriptions also had a prophecy: a great darkness would appear from the Wall of Fire once more, the Chosen Children's true enemy. Gennai's transmission then cut off, though not before telling the Chosen Children not to lose heart.

As they continued through Subspace, the Chosen Children heard Apocalymon's voice. They introduced themselves as the one who lingered with regrets, then fully showed himself to them. Apocalymon wondered if they considered them ugly, which was expected as they were the ones rejected by the process of evolution. Koshiro justified it because nothing could be done about the fact that evolution meant species would go extinct, which angered Apocalymon. As the species that disappeared through evolution, Apocalymon accumulated hateful and pitiful regrets, which Takenouchi Sora realized were the darkness from the hearts of Digimon that disappeared. Apocalymon said they had been expecting the Chosen Children for a long time, questioning the existence of those that could laugh and pass time freely while they continued to lament. They asked them if it was because they had no right to exist in the world and were meaningless. They stated they'd rule the world, create a place for themselves, disappear all that opposed them, and curse the light.

Apocalymon is the 74th obligatory boss of the game, fighting the Chosen Children in Episode 62, "The Final Dark Digimon". They can deal damage to all Digimon with Death Claw and Ultimate Stream, deal multiple hits to one Digimon with Bloody Stream, and deal damage to one Digimon and drain their health with Shokushu. They can take two actions and heal 1000 HP per turn thanks to their Continuous Action and Auto Heal Ω support abilities. After being defeated, they drop an EVO Boost III DigiPiece, which allows the user to enter battle in their Ultimate stage, if available.

After the battle, he used Ultimate Stream, Bloody Stream and Mugen Cannon against the final forms of the Partner Digimon. Koshiro was shocked they could use the moves of the Digimon they defeated before, which Kido Jo equalled to fighting all of them at once. Apocalymon then used Death Evolution, returning all the Partner Digimon to their base forms. They tried to evolve again, but before they could, Apocalymon destroyed all the Crests with Death Claw, to teach them the despair of not being able to evolve. Apocalymon then recited a chant, and the bodies of the Chosen Children and Partner Digimon began transforming into data, before being fully disassembled. However, they were able to recover their will to fight and awaken the Crests in their heart, coming back to fight Apocalymon once more, to his surprise as it should be impossible to escape from the sea of data. They then swore to destroy their data and make them disappear for good. If the player got 35 bond points with every Chosen Child, the fight will be interrupted as the Chosen Children are taken by a strange light into a new area with six coloured doors, and a seventh door between them with a chain of each colour. Apocalymon was behind the seventh door, unlocked after all chains were broken.

In either case, the Chosen Children challenged Apocalymon again, who wondered how many times they'd get in their way. Yagami Taichi swore to defeat them to save both worlds no matter what.

Apocalymon is the 75th obligatory boss of the game, fighting the Chosen Children in Episode 62, "The Final Dark Digimon". They can inflict every status effect at once to one Digimon with Darkness Zone, deal multiple hits to one Digimon with Mugen Cannon; deal multiple hits and lower the attack and defense of all Digimon with Plug Bomb, deal damage to one Digimon and drain their health with Shokushu, and increase their attack and defense with Focus. They can take three actions and heal 1000 HP per turn thanks to their Continuous Action and Auto Heal Ω support abilities. After being defeated, they drop the Healthy Child + DigiPiece, which nullifies Poison, Sticky, and Skill Seal.

After being defeated, Apocalymon accepted they'd fall, but taking the Chosen Children and the world with them with their ultimate technique, Gran Death Big Bang. While the Chosen Children at first panicked at the self-destructing move, they refused to let it end because they had tomorrow waiting for them. As if responding to their desire, the Digivices released beams of light that created a cube that contained the explosion.
