In "The Final Dark Digimon", after defeating Piemon, the Chosen Children found themselves in Subspace, where they contact Gennai who states that the Dark Masters were not their real enemy. They needed to defeat the source of the evil. He explains of the inscriptions in the Ancient Dino Region that said that long ago a creature came from the Wall of Fire deep within the Digital World so they called on the first group of Chosen Children to defeat it. They are surprised to learn they were not the first Chosen Children and come to the conclusion that another creature has come from the Wall of Fire. Gennai confirms this saying the inscriptions say that a large darkness will enter the Digital World from the Wall of Fire again. Yagami Taichi questions if the void they are in is the enemy. Gennai says that it has a physical body as well. Gennai says to fight with cautions as his connection fails. Kido Jou ponders how they should fight an enemy they know nothing about. Izumi Koushirou worries that this enemy will be fundamentally different from what they have fought before.
They hear a groaning from every direction telling them to "listen to the lingering remnants of our regrets." Apocalymon appears before them. An image of the scene appears in the skies of the Earth allowing the families of the Chosen Children to watch. Apocalymon asks if they find them ugly but gets no answer. They then state that was what they were thinking. Apocalymon states that they are the ones who did not survive the evolution process. Koushirou states that it is inevitable for some species not to survive the evolution process. This angers Apocalymon who exclaims that the single word "inevitable" does not put an end to the matter. Apocalymon further accuses them of living in the warm light while they were in the cold utter darkness. Apocalymon sends out an electric shock-wave blasting the Chosen Children and their Partner Digimon away but dealing little damage. Apocalymon continues to demand why they had such sad lives and injures themselves by digging their claws into their shoulders drawing green blood. Tachikawa Mimi looks away from the sight. As Apocalymon retracts their claws the wounds heal leaving Koushirou to conclude that they have self-regenerative abilities. Apocalymon goes on to state that they shall rule the world and curses the light where ever it shines. They then attack Yagami Hikari with Metal Seadramon's Ultimate Stream. Angewomon intercepts the attack taking the hit herself. Apocalymon insists that that was a sign of their friendship and says next he will show them the sign of their love. He attacks Mimi with Vamdemon's Bloody Stream. Lilimon takes the hit for her partner. Apocalymon calls justice next, and attacks Takenouchi Sora with Mugendramon's Mugen Cannon, but Garudamon takes the hit. Koushirou states that Apocalymon can use the attacks of all the Digimon they've faced which worries Jou who franticly states that they'd have to face their combined power. Sora asks if they can't win. Taichi tells them not to worry and orders them back into position. Takaishi Takeru backs him up by saying all they have to do his work together. But Apocalymon turns hope into despair as they grab each of their Digimon in each of their claws and use Death Evolution to devolve them to their Child forms (save Tailmon who only regressed to her Adult from) while stating they'd show them how they felt disappearing through the evolution process. The Chosen Children attempt to evolve their Digimon again but Apocalymon uses Devimon's Death Claw attack to snatch away their Crests and destroy them. Apocalymon gloats about them feeling the despair they felt as they are in shock. As they pounder their situation Apocalymon begins a chant that dissolves the Chosen Children and their partners away.
After regaining the power of their feelings, the Chosen Children and their Partner Digimon all re-materialize before Apocalymon. Taichi insists that he won't let Apocalymon have their way.
The team then go on the offense in "A New World". War Greymon and Metal Garurumon go for the main body while the Perfect Digimon prevent a counterattack by destroying Apocalymon's arms. Seeing they are about to be defeated, Apocalymon, in one last ditch effort, uses their Gran Death Big Bang, attempting to detonate their body to "restart" the Digital World. The Chosen Children begin to doubt that they can win, but their Digivices begin to glow and shot out lasers that create a box around Apocalymon, preventing their eruption from destroying anyone but themselves.

Apocalymon was the true root of all evil, the one responsible for the darkness that corrupted the world and who gave the Dark Masters their power. As a mass of regrets, they refer to themselves in plural at all times.
After defeating Piemon in Episode 61, "The Clown from Hell, Piemon", the Chosen Children were surprised that the Digital World had not returned to normal despite all Dark Masters being dead. Gennai sent Izumi Koshiro an e-mail to tell him their true enemy wasn't the Dark Masters but an existence neglected by the world who allowed the Dark Masters to gain their power. The Chosen Children were then sucked into Subspace, where Gennai contacted them through Koshiro's computer in Episode 62, "The Final Dark Digimon". He explained the Chosen Children had not defeated the root of all evil, and recited them inscriptions found in the Ancient Dino Ruins: something had appeared behind the "Wall of Fire" a long time ago. Its existence distorted space-time and brought a crisis to the world and the power of Digimon was not enough to stop it until a group of Chosen Children from the Real World destroyed it. The inscriptions also had a prophecy: a great darkness would appear from the Wall of Fire once more, the Chosen Children's true enemy. Gennai's transmission then cut off, though not before telling the Chosen Children not to lose heart.
As they continued through Subspace, the Chosen Children heard Apocalymon's voice. They introduced themselves as the one who lingered with regrets, then fully showed himself to them. Apocalymon wondered if they considered them ugly, which was expected as they were the ones rejected by the process of evolution. Koshiro justified it because nothing could be done about the fact that evolution meant species would go extinct, which angered Apocalymon. As the species that disappeared through evolution, Apocalymon accumulated hateful and pitiful regrets, which Takenouchi Sora realized were the darkness from the hearts of Digimon that disappeared. Apocalymon said they had been expecting the Chosen Children for a long time, questioning the existence of those that could laugh and pass time freely while they continued to lament. They asked them if it was because they had no right to exist in the world and were meaningless. They stated they'd rule the world, create a place for themselves, disappear all that opposed them, and curse the light.
Apocalymon is the 74th obligatory boss of the game, fighting the Chosen Children in Episode 62, "The Final Dark Digimon". They can deal damage to all Digimon with Death Claw and Ultimate Stream, deal multiple hits to one Digimon with Bloody Stream, and deal damage to one Digimon and drain their health with Shokushu. They can take two actions and heal 1000 HP per turn thanks to their Continuous Action and Auto Heal Ω support abilities. After being defeated, they drop an EVO Boost III DigiPiece, which allows the user to enter battle in their Ultimate stage, if available.
After the battle, he used Ultimate Stream, Bloody Stream and Mugen Cannon against the final forms of the Partner Digimon. Koshiro was shocked they could use the moves of the Digimon they defeated before, which Kido Jo equalled to fighting all of them at once. Apocalymon then used Death Evolution, returning all the Partner Digimon to their base forms. They tried to evolve again, but before they could, Apocalymon destroyed all the Crests with Death Claw, to teach them the despair of not being able to evolve. Apocalymon then recited a chant, and the bodies of the Chosen Children and Partner Digimon began transforming into data, before being fully disassembled. However, they were able to recover their will to fight and awaken the Crests in their heart, coming back to fight Apocalymon once more, to his surprise as it should be impossible to escape from the sea of data. They then swore to destroy their data and make them disappear for good. If the player got 35 bond points with every Chosen Child, the fight will be interrupted as the Chosen Children are taken by a strange light into a new area with six coloured doors, and a seventh door between them with a chain of each colour. Apocalymon was behind the seventh door, unlocked after all chains were broken.
In either case, the Chosen Children challenged Apocalymon again, who wondered how many times they'd get in their way. Yagami Taichi swore to defeat them to save both worlds no matter what.
Apocalymon is the 75th obligatory boss of the game, fighting the Chosen Children in Episode 62, "The Final Dark Digimon". They can inflict every status effect at once to one Digimon with Darkness Zone, deal multiple hits to one Digimon with Mugen Cannon; deal multiple hits and lower the attack and defense of all Digimon with Plug Bomb, deal damage to one Digimon and drain their health with Shokushu, and increase their attack and defense with Focus. They can take three actions and heal 1000 HP per turn thanks to their Continuous Action and Auto Heal Ω support abilities. After being defeated, they drop the Healthy Child + DigiPiece, which nullifies Poison, Sticky, and Skill Seal.
After being defeated, Apocalymon accepted they'd fall, but taking the Chosen Children and the world with them with their ultimate technique, Gran Death Big Bang. While the Chosen Children at first panicked at the self-destructing move, they refused to let it end because they had tomorrow waiting for them. As if responding to their desire, the Digivices released beams of light that created a cube that contained the explosion.
