Agumon was the Partner Digimon of Ryusenji Saya in Digimon Seekers. After her death, it becomes the partner of Kisakata Kosuke instead.

Digimon Seekers ~Witch of the Crossroads~[edit]
In Episode 1, as part of Operation Tartarus, Ryusenji Saya Mindlinked to Agumon alongside Xu Yulin and her Palmon and a third researcher and their Digimon, which could be seen through a tablet, to explore the Digital World. Because of the experiment, Saya's Partner Digimon and mental data were lost, leaving her in a vegetative state and making her the first human to be considered DMIA (Digital Missing In Action).
From there on, Yulin searched for the black Agumon to rescue Saya, with no success. After Mindlinking to Ryudamon and reaching the Digital World, Ryudamon asked Yulin why she went to the Digital World, as he was instructed by Professor Ryusenji Tomonori to lend her its aid but wasn't given more details, though he was fine if she didn't want to answer. Yulin pointed out Ryudamon was nice, though it disagreed, then explained she was looking for a black Agumon. In a village, Yulin and Ryudamon asked every Digimon they could if they had seen a black Agumon, but none had until a Kamemon, who had seen it in the Crossroad Fortress, presumably held hostage.

In "Chapter 1 Eiji:Wolf of ninth avenue", Agumon was swept away by a data tornado in the sky.
In "Chapter 2 Hacker Leon:WWW Airlines Flight626", someone asked another person if they were still looking for the "black Agumon".
In Kisakata Kosuke's flashback in "Chapter 3 Unit 11:Digital Missing In Action", a Hololized hand pet Agumon.
In "Chapter 4 Sons of Chaos: Seekers", Ryusenji Tomonori said he appreciated their love for his daughter, with the unconscious Agumon floating behind him.
